Further details:
if you recycle the commander, then build him again, you can select him and send him to the transport. This makes it so you can select an individual unit in the commanders group and tell him to move, or recycle. Even though it shows the entire command group as selected, you can click on a single unit in the group and move him normally.

The situation in master 751eb50 is as follows:

When you give a commander the order for recycling all selected units are instantly deselected and the commander gets recycled.

When you give the commander the order to go to the transport all units are still assigned and are also entering the transporter, but as soon as the commander has entered the transporter the units are instantly deselected and stop moving. The deselected units can be controlled as usual.
